Ah, but FatalFlame was only scratching the surface of this work. Although at first this seems to be a hateful work, it is in fact a tragic tale centered around a fascinating, ironically impartial destroyer: the hero.
Begin by examining the enemies. There are identical black and white counterparts. The blacks and whites are fighting side by side.
Note that the hero is both black and white: he is the universal soldier who annihilates the blacks and whites indiscriminately; he cares not for race. While FatalFlame noted that the hero benefits from attacking black with white and vice versa, he failed to note that attacking a color with the same color also has benefits; again, the indiscriminant violence of the protagonist. He uses whatever is expedient in his quest for destruction; pitting black against black or white against black is a question of effectiveness, not morals for him.
The bosses are not meant to depict the black/white relationship in a demeaning way, whatever the first boss suggests; note the yin-yang duality of the second boss. Rather, if there is ever any indication of white dominance, it's designed to portray a predominantly white leadership; something which places like the USA has struggled with for many years. Yet in spite of what the bosses are, they are destroyed by the hero all the same.
In fact, the way in which the player plays the game is core to all this symbolism; an inexperienced or unpracticed player will play in a typical "twitch-shooter" fashion. The ensuing chaos will surely prevent him from ultimate success. In order to utterly dismantle the incredibly complex black/white structures which he faces, he must completely understand and play the system. The hero must use the mechanics of the society in order to totally deconstruct the society.
Thus, the hero is in fact a rather intricate character; acting in a chaotic fashion befitting of an anarchist actually undermines his anarchist actions. Nihilism has no place among the enemies or the hero's action, yet it is the very existence of the rigid structures and mechanics of that which the hero faces that will be its undoing. The hero destroys all, equally.
Some could say that a facet of the hero is the incarnate or pure, ironically blind death. The endless forces which come to face him know not who he is, why he has come, or why they will meet their doom at his hands. Whether they be robots or sinners, black or white, the hero metes out their fate: obliteration.
We have not even examined any cultural or religious references which may lie within Ikaruga, but with only this small analysis, it is evident that Ikaruga is a deep, beautiful work which deserves to be held up alongside such titans as Solomon's Key and Super Mario as one of the most inspired intellectual achievements of modern video gaming. Truly, the debate which it stirs serves as testament to just how thought-provoking and engrossing it is.

Really now, why would a Japanese company make a game about the perceived "struggle" between two racial groups that are in the extreme minority in their country? If they wanted to make a statement, then there would be nationalistic symbols and anti-American propaganda in the game. There is nothing like that in Ikaruga, so I don't see how your argument holds up.
If you look hard enough, you can find fault with most anything. Claiming that Ikaruga is about a race issue that is prevailent primarily in America (mainly because we're only 30-40 years out of the civil rights movement, change doesn't happen overnight) is like saying Mario is racist because he is a bad Italian stereotype. Go return Ikaruga and buy something non-offensive, like Rayman or some PSX Barney game.
