Good topic. I could list a lot more than ten (and I'll do just that by cheating with honorable mentions). I'll limit myself to one game per series too. These ten aren't in any particular order. They're all excellent.
Chrono Trigger- Chrono Cross equally good, better in some ways
Super Castlevania IV- hard to pick just one Castlevania
Earthbound- nothing like it, and I love it. It's nuts.
Ecco the Dolphin- again, unique sound. Tides of Time is probably better.
Ico- seeing a trend? The little music that's in this game, is awesome. Really enhanced the mood.
Halo- many things you can complain about when talking about Halo, the music was not one of those things.
Phantasy Star Online- in the hundreds of hours spent playing this game, I never once played with other music playing. Forest music is so soothing.
Final Fantasy III- my favorite Final Fantasy also has my favorite Final Fantasy music. Crazy, I know.
Megaman 2- probably the best example of good old school action game music. Except for Ducktales moon music (see below!).
Sonic CD- U.S. soundtrack. Best Sonic soundtrack, although SA2 comes close in my opinion.
Honorable mentions:
Ducktales- Moon music. 'Nuff said.
R4: Ridge Racer 4- I liked this a lot, not quite sure why.
Shenmue- Nice epic soundtrack. Added a lot to the experience.
Starcraft/Diablo 1&2- Fantastic music. Tristram music from Diablo is haunting and amazing.
Super Mario World- Great music for a great game.

There's been way too many of these types of threads, and everyone always says the exact same things. Lame.
I couldn't narrow to a top ten so here are the first ten that came to mind:
Barbarian(C64) - This should be on more lists but I doubt many here have heard Richard Joseph's masterpiece.
Shenmue 2(DC)
Super Metroid(SNES)
Out Run(Arc) - Timeless and better than its modern remix.
The Last Ninja 1 or 2(C64)
Double Dragon(Arc) - Not my favourite beat 'em up but definitely my top beat 'em up soundtrack.
Castlevania - I can't decide which one.
Phantasy Star Online - The previous PStars are also excellent.
NiGHTS into Dreams(SS) - Soothing.
System Shock(PC) - Old school sci-fi sound at its best.
Chrono Trigger, Mystical Ninja (SNES one but N64 is ok too), all the Final Fantasy's and of course Super Mario 3.
Also, I remember Earthworm Jim series having some good music.
I like the 16 bit era over most of the nowadays soundtracks. Generic electronic music just doesn't cut it. It actually takes away from the game.
