Well, aside from the "they killed Christ" canard, a lot of the hate stems from the fact that in the Middle East and Europe during the Medieval times, the religious institutions interpreted the Bible in such a way that moneylending and usury were evil and not allowed (and the Koran states this explicitly). The Torah and Talmud have no such laws against usury and as such it became the Jews who became the moneylenders and founded what we would call banks today.
Of course, this meant that the people who needed loans and stuff had to go to Jews to get it, and they started spreading the word that Jews were evil moneywhores (look at Merchant of Venice). Jews also have have, since the Rabbinic traditions formed, a very strong emphasis on learning, which means that many of the learned men of the day were Jewish. So combine the two things and you can come up with some pretty wild conspiracies about how Jews were planning to take over the world and shit. Of course, it didnt help that Jewish law always emphasizes sticking with other Jews, marrying other Jews, etc.
These stereotypes still continues today, of course - especially with all the Jews that are lawyers, financiers, and so forth. But just to give you an example of the type of lunacy we're dealing with, ever hear of the Protocols of Elders of Zion? It was a book written by the Zionists on like a game plan for taking over the world. But it was a forgery, a Russian one. It was revealed as such decades ago, but some of these Middle Eastern countries use it to propagate hate today.
It doesn't help that Israel is founded on land that rightfully belongs to Palestine.
