The console version actually has a couple extra segments not found in the computer version. I think that's where the difficulty jump comes from.

Does the new version contain all the extra console bits? Or would I be better served playing the Sega CD version for the extra bits plus Heart of the Alien? For that matter, is Heart of the Alien even worth playing?

The extra chunk is actually in all the post-Amiga versions, not just the Interplay (console) ones, so yes, that's there. The extra enemies and increased difficulty from the console versions is there too.
What isn't there is the music. The original had a very minimal soundtrack with no music other than the opening and end credits, and Anniversary is like that too. Whether or not this is good or bad is a matter of preference.
In any event, the Anniversary Collection is probably the best version. The 3DO one is also interesting if you want to try another, as it has (different) redrawn backgrounds like Anniversary and a redone soundtrack. Heart of the Alien kind of sucks, but given how easy it is to emulate these days, it's still probably "worth playing."
I really liked how Heart of the Alien fills in all the scenes where you were separated in the first game, it was awesome. It also sets him up as this huge rebel hero guy which totally fucks with my original interpretation that he was a child molester. That's what the hanging cage is for.
The game itself wasn't that great but it's worth going through.
