It's interesting that Microsoft is making a lot of people's lists based on games from developers they don't own. Clearly they count, but what a house of cards...
1. Capcom (Street Fighter, Mega Man)
2. Konami (Metal Gear, Gradius, Contra, TMNT)
4. Nintendo (Mario, Zelda, Metroid)
3. Sega (Sonic, Space Channel 5)
5. Ubisoft (Rayman, Prince of Persia, Splinter Cell)
1. Capcom - they EASILY gave me my favorite gaming memories of all time
2. Konami - TMNT, X-Men Arcade, Contra, Castlevainia, the list goes on for a while.
3. SNK - the Neo Geo arcade units were LEGENDARY growing up. Samurai Showdown 1 never played as good as SF2, but it damn sure looked better. SNK introduced style into fighting games, and King of the Monsters 2 and Baseball Stars 2 remain total favorites to this day.
4. LucasArts - There was a time when they could do no wrong.
5. Taito - Bubble Bobble, Space Gun, Operation Wolf, Puzzle Bobble, shoot-em-ups of all sizes. I like Taito a lot. :D
Honorable Mention: ID Software - I'm a sucker for Wolfenstien 3D. That game impressed me more than nearly any other gaming experience I've ever had since, the first time out. Besides that, they've always been a really solid publisher on the PC side. Still have a worn-down Gravis Gamepad somewhere thanks to ID.

So, let me get this straight, you think that the DC is more like the 360 and PS3 than the Xbox and PS2 are because it came out first? You're not using hardware, OS, online strategy, video output or overall library to compare them, just which one was out first?
You are incredible. Discovery Health should do a show on you and how you survive in a world filled with people who actually have logical thought.
If we're talking entire catalog, I think my picks would be:
1. Sega (Shenmue, Jet Set Radio, Yakuza)
2. Nintendo (Mario, Zelda, Metroid)
3. Sony (Ico of the Colossus, God of War, Wipeout)
4. Square-Enix (mostly for 16 and 32bit gens; Final Fantasy, Secret of Mana/Evermore, Chrono [Trigger])
5. Capcom (Resident Evil, Mega Man, Street Fighter)
I'm surprised by the lack of Sony. They really have become the best modern publisher in the industry, imo, and their catalog has become measurable to the two biggest giants of the industry in a very short span of time.
Take-Two just missed the cut, but they have a really great stable of titles under their belt (Max Payne, Mafia, Bioshock, Elderscrolls).
Also just missing the cut because their gameography is not large enough, or their output largely only matters to me in relation to a single developer within the publisher: Valve, Activision-Blizzard (Blizzard), Konami (Kojima Productions, Team Silent).

yeah, he said that counts, but I think he's saying they're lucky to get the properties they do.
Couldn't we say the same thing about Sony, Sega, and a half dozen others? MS has some decent teams who've put out some great games since 2001, but I don't think it puts it in the same league as Capcom, Konami, and others because of the short time it's been publishing console games (I don't know what games MS publishes on PC, so I'm not factoring that in).
But then for others companies like Capcom and Konami don't really mean anything.
