That article is dumb. Deus Ex is a brilliant game and everyone knew it the day it came out. The problems really aren't that big of a deal. Even the combat, once you sink some points into it, becomes very very good and very fun. Of course most people saw the crappy combat at first and went a different direction.
That CGW review the Joystiq article references is probably Tom Chick's, and while he is certainly entitled to his opinion, it's an outlier.
Alpha Protocol is just a piece another Obsidian example of wasted potential.
