He very very rarely does anything like this Cramer interview, and he did this specifically because Cramer picked a fight over a joke they made. Cramer has been on the show before, and Stewart was a kitten then. He's not in the business of "nailing" people.
There are two very distinct sides of the show, the interview and the "news" part. In the interviews, he's generally a nice guy to almost everyone, and in the clips part he generally uses soundbytes to make everyone look like an asshole. This Jim Cramer thing was something unique and interesting that diverged from that.
So the Cramer interview, the McCain interview....
I guess they should have something at the beginning of the show that says
WE ARE COMEDY
or in these 'rare circumstances'

But one real question about a relevant event asked of a politician, and clearly Jon Stewart is trying to bring about his ruination. It's not even a possibility that Jon thought McCain might offer a real answer that could sway people to his side. That would imply Jon Stewart thought McCain was an intelligent individual capable of expressing himself articulately.
