If I leave my external hard drive plugged in when rebooting Windows will refuse to load. Weird shit.

I think so (disc, USB, then SATA) but there shouldn't be anything on there to make it try and load an OS. Probably some retard manufacturer program that was made like shit which I didn't bother to clean off.
What it's probably doing is if it detects memory device on the USB port it checks for bootable information, if it finds none it errors. Same thing as leaving a non-boot floppy disc in an old computer. Just go into bios and change the boot order, you can always change it back in the event that you need to boot from USB for diagnostics or something.
