I know DirtySouth mentioned the Wild Arms series but this is probably my favorite from the series, I remember this scene so well. I thoroughly enjoyed the game and the music had a lot to do with it.

F-Zero - An ultra mainstream pick but so awesome.
Revenge of Shinobi - The whole soundtrack is amazing but the saddest bad ending music ever sticks in my head the most.
Shinobi X, the PAL version of the Saturn Shinobi deserves mention as well. A lot of people aren't aware of it. Someone at Sega Europe didn't like the original soundtrack so in typical Sega fashion of wasting money for no reason, they had Richard Jacques make an all new one closer in style to the Genesis games. So, like with Sonic CD, we got two cool soundtracks.
Dreamweb - Like Snatcher, this nails the foreboding cyberpunk atmosphere. I prefer the DOS version over the Amiga as it has a darker vibe.
Golvellius - FM version
Lotus III
NeoTokyo - This is a fairly recent soundtrack that took me a few listens to fully appreciate. I think this somewhat Zelda-ish track is one of the more accessible ones to start with.
Fist: The Legend Continues
This one will always stick in my head. Very advanced for its time, too.
