The third episode was one of the best pieces of modern TV I've seen for a bit. Very excellent.
Gawker ran an article (that I won't link) panning it for being transphobic. Specifically, the part where Mulder explains the concept to the lizard man. Also, for featuring a transgender prostitute.

Wow, transphobic? I mean....the whole point of the show is both Mulder and Scully coming to terms with a lot of new modern media, experiences, etc. I felt like by including that scene, it was showing that Mulder himself was musing over the change that society has made (acceptance of transgender individuals) since he was last in the field. Love these clickbait bullshit articles that nitpick events for the pure sake of advertising dollars.
I feel like the real thing being advertised in articles like these is the author's attendance of a cultural studies class.
A television show can't be transphobic any more than it can be hungry. What are we doing here.

It's a stereotype because they exist, anyway.
Everyone in the entire town was loaded, which made them unreliable. The trans lady's drug addledness served narrative ends. I groaned the twentieth time the motel manager was shown taking a swig of rubbing alcohol thinking "Okay, yes, we all get it." But I guess not all of us did.
I was about to cut bait on this show, but that werelizard was so good.
