Really all 2D RPGs were isometric, pretty much, along with stuff like Zelda and Metal Gear, etc. But I see from the choices we mean that 3/4 overhead diagonal isometric perspective.
Rock N Roll Racing has to be mentioned when talking about great isometric games, and Record of Lodoss War was pretty cool for its time.

I liked Steamgear Mash on Saturn quite a bit. Not ground-breaking I suppose, and really not "best iso of all time" material, but quite fun, and often overlooked.

Syndicate Wars kicked ass too. I want another sequel with the scale of GTA3, but didn't the company that made the game go under? If so, I will weep for days.
