Now from my own personal collection.
Fighting Vipers JPN - Pepsiman as a playable character(required)
Riglord Saga 2 - The actual sequel to Riglord Saga/Mystaria. Of course it's japan-only but for fans it's an excellent game and so far very superior to the original.
Funky Head Boxers - A boxing game but the heads of the characters are huge so they make all kinds of crazy animations when they get hit. Plus there are a handful of hidden characters like an alien and a dog(However you may need to get the Gold edition release..which may be quite a bit of trouble to find). And yes this is by Sega and no it's not that great of a game..for weirdness fans only. Cheap as hell though.
Chatting(Jikkyou Oshaberi) Parodius - Besides getting Parodius "3" with a completely Japanese commentary track(Male & Female for two players) talking over the entire game you also get an omake level(Missing from the deluxe pack..DOH) and a weird sort of racing mini-game.. Still less characters than the SNES version though.
Street Fighter Alpha 3 - If you can afford it this is the best port of SFA3 available. Longer load times than the DC version but the graphics and gameplay are far closer to the arcade original, and you still get all of those console-exclusive features.
Christmas Nights- If you missed it when it was free then your best bet is to just get the Japanese version, since it's the cheapest. Absolutely required for fans of Nights.
Waku Waku 7- Arguably the best non-Capcom 2D Fighter on the Saturn. Low number of playable characters (7) but it's just an excellent fighter.
Sonic Wings Special- An arranged version of the three Aero Fighters games with all of the characters, all of the ships, and even a funky music CD single.
Phantasy Star Collection - Only for real fans of the PS series and with very deep pockets($70+) you get all four PS games with minor enhancements(PS1-3 now gives you the option to increase your walking speed) and a bevy of artwork to sift through, and it all comes in a very spiffy package.
Devil Summoner/Soul Hackers - For Persona fans these games are worth looking into due to their relation to said series. Pretty cheap too, I'm still kicking myself for passing up on an auction for both games, a couple of art discs, and both strategy guides(All Japanese but eh..total was only $30)
Bubble Symphony- The arcade sequel to Bubble Bobble features four playable characters, cameos from many other Taito games(Friend and foe alike), and even a hidden option that unlocks the original Bubble Bobble theme. $50+ though...
Darius II- IMO The hardest Darius game in the series(And this is coming from someone that one-lifed paths in both Darius 1 and Darius Gaiden), but it's a great shooter all the same. In order to emulate the original arcade version(which had multiple screens) you are given the option to zoom in/out the screen to fit your TV. Kind of weird and you obviously need a huge TV to make out every little detail but eh..I got my $10 worth(Even though now it costs more than that usually)
Assault Suits Leynos 2- The JPN-only sequel to the very difficult Target Earth. And yes this game is just as hard..if not harder(The convoy protection mission will have you breaking things).
Sonic Jam JPN- If you already don't own the US version of course. This version is cheaper however but it features the Japanese commercials(Claymation Sonic?...Ugh)
Castlevania: Nocturne in the Moonlight- If you just can't get enough SOTN and have to pay $50+ for the Saturn version which is slightly inferior in some ways(grapics) and slightly superior in others(Playable Maria, new items/areas, new music) then be my guess. I paid $30.
GunGriffon 2 JPN only- Alright so it's no Steel Battalion but it's a very good Arcadey mech sim(eh?) with a new set of missions, great graphics, an awesome replay mode, a very kickass survival mode..and even a handful of 2 player options(Link cable, extra TV/Saturn/Game not included)
Falcom Collection 1 & 2 - For fans of RPGs where you had to run into enemies until they died this is for you. In the first collection you get Ys 1(Classic), Dragon Slayer(Totally ugh), and Xanadu(Not to be confused with Faxanadu..even though they are similar in ways) you also get a fandisc with all kinds of weird video-based extras(including a virtual tour of the Falcom store and seeing some cute Japanese woman lose to one of the mid-bosses in Ys 1). The 2nd collection features Ys 2(Another classic) and some Strategy game, included is a music CD. For fans this is pretty ideal, and uh..there you go.
Also for the cheapskates like me. Buy the Japanese version of a high-value Saturn game.
Panzer Dragoon Saga $120+, JPN version? $20+. Granted you need a Japanese Saturn for PDS to work(No carts will do) and there's always the language barrier but eh..what can you do?
Shining Wisdom $30+, JPN version? $1. Working Designs says the original JPN game was riddled with bugs but I've yet to run into any.
Shining The Holy Ark $50+, JPN version $8. Since battles are icon-driven if you've played any game in the Shining series you're pretty much set.
Shining Force 1 $60+, US version $10. You get the idea obviously.
Yeah sure it doesn't have the high collectable value or even English but if you just want to play the game then do it
Well that about wraps it up for me..so far. Next time I'll dig up some truly obscure ones.

Bug! is fun
Fighters Megamix is superb
VF, VF Remix, and VF 2 are must-haves
Daytona USA still rules on it
Dragon Force is amazing
Dark Savior is a neat blend of RPG, Power Stone (for the battles), with some platforming thrown in for good measure
Burning Rangers is a blast
Nights, surprisingly complex, and extremely fun game. Very innovative.
