Okay, here goes, as concise as possible:
The UNSC ship "The Pillar of Autumn" is getting pummeled by a covenant armada that followed them as they fled from Reach, some planet far away. They came out of warp speed near a space installation called Halo, and were forced to crash land there after their ship was battered into submission.
For the rest of the first Halo, Chief and Cortana continue to find out new things about Halo and the Covenant's relationship to it. Apparently, to the Covenant, the Halo(s) have significant religious value to them.
You battle the covenant for control of Halo, only to discover that Halo houses the deadly Flood - a micro-organism that can assimilate other lifeforms easily. Guilty spark, the caretaker of Halo, attempts to have Chief activate Halo to combat the Flood. Chief is unaware that the function of Halo is to eradicate all life in the galaxy, so that the Flood have no hosts to feed upon, and subsequently die.
Too late to realize this, both the human and covenant forces become consumed by the threat. Cortana and chief see no other solution but to blow Halo to smithereens. They return to the Pillar of Autumn, override the engines and sail out on fighter ship just as Halo gets blown into pieces.
