Boxes ain't included, no.
Though, the $5 gift card offer (w/ purchase of New Fist of the North Star DVDs and a few others) DO include the boxes, for I got a card when I bought NFotNS.

I picked up Last Exile 1-5 today. 1-3 in a pack at $43, 4 at $15, and 5 at $11. Bizarre pricing, but not bad at all.

I'd have gotten v.6 as well but it was still the full $25. Still, I think I spent enough cash today.
