Use blend modes. If you have a sketch scanned in turn the layers mode (its in the layer palette, one of the drop down boxes should read Normal..., drop it down and select multiply). All of the pencil should still be readeable while the white is dropped out. You can colour things a lot easier this way.
Just make a new layer and drop it beneath the Multiply sketch layer and you'll be able to see the lines as you add colour. It doesn't work that well for hard linework though.
