I don't see that ever becoming an issue. Even future devices that inevitably use a parallax barrier or its equivalent will surely provide the option to turn it off.
Because it can be uncomfortable to look at in certain contexts, it's not a natural sense of depth, and not all games benefit from it.
You don't need every crayon in the box for every picture. It's great that designers have the ability to do 3D now, but it doesn't mean they always should.
I think every 3D genre (rails shooters, racers, FP/TPS, etc.) should be in 3D, and I'd like the parallax-like depth in sidescrollers, but I agree that forcing something like Bust-A-Move to have 3D doesn't add much and might actually detract. The gray area for me is RPGs, because of the length of the game. For example, I played through Bioshock 2 entirely in 3D but didn't use 3D for The Witcher at all. I'll probably give The Witcher 2 a whirl in 3D (especially since it has native support), but I doubt I'll play through most of that one in 3D.
3D on jap rpg's probably won't enhance the experience too much, and likely, will only be used to pop shit out at the player like some early gimmick 3D horseshit from the 50's or like we have in kids movies right now.
3D would have been the perfect addition to compliment Blue Dragon's visual style. Unfortunately, it's still Blue Dragon.

Agreed. I don't play many RTS games, so they didn't even come to mind, but you're right.
I mean luckily the fashion right now is to lean toward more cinematic presentation and do away with HUDs and menus as much as possible and those kinds of games look great in 3D, but those kinds of decisions affect gameplay too and I'd rather we keep our diversity in the medium than conform on account of a display.
Luckily the 3DS has a bottom screen so all that shit is moot. (well, not in an RTS when you want touch controls on the playing field itself)
