System Shock 1 is far less horror-like than its sequel but it can be scary at times. I would warn anyone going to play SS1 that the control is very outdated and overly complex. But if you overlook that and its 1994 3d graphics, you'll find a fantastic game that is better than its sequel in some ways.
Aliens vs. Predator, playing as the Marine, without music, on the original version where you can't save mid-mission, late at night. Quite possibly the most frightening experience I've ever encountered in a videogame.
Oh, and if you're looking towards the future as well, keep an eye on Call of Cthulhu.
AvP as the Marine is scary as hell. I will suggest Clive Barker's Undying.

The original Alone In The Dark is a classic I'd recommend and even though you said not to mention snorefests like Myst, I'll go out on a limb and still recommend 7th Guest (it's not a bore, IMO).
Sanitarium is about 5 years old, but very good...very, very creepy...

Yeah, I still need to get Undying. I've been meaning too, but keep forgetting. System Shock games as well, since I heard so many good things about them.
