I always liked the Friendships. Especially Johnny Kage when he signs an autograph and gives it to you.
The fatality where Jade shakes the fuck out of you is great, but the best is when Jax gets really huge and then steps on you.

EDIT: Forgot. Rain and Noob were both in the Genesis and SNES versions of UMK3 as neutered versions of themselves. Also, for those who don't know, Ermac was a bug in MK1. His name stands for ERror MAChine. Heheh.
