I know the GC version of TH is not the one to get, but the GC actually has a Dpad and the PS2 has 4 pellets.
About why someone would use a custom soundtrack- why the hell would I want to listen to my stereo during play when it would probably drown out the sound effects? And, even if I turn it low enough to hear the sound effects, I'm left with also hearing the game's soundtrack, which, since I've got my stereo turned on, I want to avoid.

Star Control 2 on 3DO blew the PC version out of the water.
Now that I'm thinking 3DO, the version of Starfighter on 3DO beat out all other versions too. Didn't help that all other versions were pretty horrible, though.

The sound on many of the games is also superior. I liked the SNES controller more than the Genny one, by the way.
