Legendary Axe on the TG-16 is amazing to this day for such an old game, still fun too.

Elite, Star Control 2 (Well, I've only played that recent Windows port), Doom, and R-Type are the first things that I thought of.
I think this is more of a genre question. For the most part, newer racing and light gun games have put their predecessors to shame, because graphics truly matter to the realism in those genres. However, things like fighters, platformers, and action games have really survived well for the most part, because the things that make them great are purely gameplay related.
