It's fairly obviously a prequel anyways, due to the E3 clip showing 'Snake' with a damaged eye, much like Big Boss has, hence his eye patch. Kojima pretty much confirmed that, from what I remember.

Not at all...it's too non-organic. Both of the Metal Gears in the Solid arc were nearly beastly, especially Ray. The metal gears whirred and whined, and the hydrolics expelled gasses to give the impression that it was actually roaring and breathing. It would swing it's "head" side to side as though it were trying to catch a glimpse of the player with one huge eyeball, and then the other. It would lift it's face to the sky like it was trying to pick up on the scent of Raiden and Snake...this new Metal Gear looks like a freaking tank. Whoopity-doo! A tank. A drab, dull, personallity defecient tank.

The only way any of that makes sense is if the Big Boss parts of the game (Assuming that we all agree it's going to be a prequel) are just a small part of the game that takes place in the past and the rest of the game is Snake returning to that area in the present time (Kojima said what..80% of the game is jungle?).
Remember at E3 when MGS2 was reveiled and all they showed was the Tanker mission? Could just be another one of whacky Kojima's tricks. Oh, one part that I noticed was off about it-
At first when that page mentioned the Patriots I thought that maybe it was in the past and it was Big Boss who wanted to take them down. If you beat MGS2 (Best. Cliffhanger. Ever.) then you know why Snake going after the Patriots makes no sense.The plot consists of Solid Snake infiltrating a terrorist region near a mountain range, which is supposedly the whereabouts of Olga’s missing child. Apparently, the Patriots are also there.

You make an excellent point. Kojima has stated that there won't be a mid-game character swap, but there will be an even bigger plot shift. Jumping 40 years backward or forward in time while still playing the (genetically) same person would certainly fit the bill.Originally posted by Sl1p
