They removed the cigarette from Croix's mouth (it would've been hanging from his lips in every in-game avatar; personally I think he looks and sounds like a rebel enough not to have to be a smoker also) and the goddess' cross pendant on the title screen; Mamelon's name was changed to Papillion, and some spellings of other French names have been tweaked. By looking in the guide, one thing that apparently was not changed was Croix's crucifixion in the final scene. Speaking of which, Noir's voice actor is awesomely evil. (Why do all evil characters have British accents?)
You wouldn't notice any of these things unless you'd played the J version. Mastiff probably changed it to meet Sony's standards and/or to not piss off the American Christian Right in Mastiff's first big game.
