Dammit, stop making me interested in Pokemon! I swore off that in fifth grade...
And according to Nintendo Power and the interview with the developers, the RPG isn't just a sidequest and is really the meat and potatoes of the game. They promised interesting chracters and lots of story twists, as well as lots of stuff do and places to battle.
There's also a trainer gym, if you don't know how to play or haven't played in a very long time.
Like I said earlier, Cyndaquil, Chikorita, and Crocodile, the three starters from silver / gold, will be playable in the game as well.
The main character's two main pokemon are an umbreon and espon (the two advanced evolved forms of eevee, one is light and the other is dark, respectively.
There is also a place called Mt. Battle, in the solo battle mode, where you fight 100 trainers, one after the other

One more thing, is that the good majority of the pokemon in the story mode are from Silver / Gold.
Makes sense, since all of the old school pokemon are in Fire Red / Leaf Green.
