Along those lines, how about the mid-boss from the first stage of Contra Hard Corps... that giant robot laying waste to the city, then he jumps and lands in the foreground, looming over you. Classic.
I also have to give props to Dante from DMC; run through with a sword and getting a motorcycle thrown at him, and he just brushes it off.

The last "boss" in Sexy Parodius had the best intro...

Call me a Square fanboy, but I loved the final FF7 Sephiroth battle when he floats down and they are singing the lines from Carmina Burana.
I also really liked ElecMan's music in the original MegaMan game. It rocked.

There are so many I don't know where to start but here are just a few that immediately come to mind.
1.) Shiva in Streets of Rage 2 of course.
2.) The Queen Alien final boss in Alien Trilogy. Talk about scary.
3.) The Great White boss in Ecco Defender of the Future. That sucker just pops up on you like woo and it is just huge. I haven't even half way finished this game and it is easily probably the best adventure game ever.
4.) Sephiroth in Kingdom Hearts, that was just pure fatness. That entrance made me a Sephiroth fan by itself. The music, everything was just cool !!!
There's room for only one Snake and one BIG BOSS !!!!
