HL2 and H2 are so goddamn good in their own respects, I don't particularly care which one I end up spending the most time on.
I have nothing against MP, but I don't consider it a FPS in the same sense as the other 2.

I debated putting MP2 on there because like you said, it's not really a standard FPS and it didn't get NEARLY the hype of the other four games, but meh.
Why is Killzone and Metroid Prime 2 on there? Lets go through the choices that matter.
If Doom 3 was oh, I don't know, 12 levels shorter I would have loved it. For the first half in the game, I loved it, and I was one of the haters who couldn't stand the new style of Doom. It's by far the scariest game I've ever played and they totally nailed the atmosphere they were shooting for. The shooting itself was solid and was, for as different as it was, a very "Doom" experience.
It's too bad that by the time I was halfway done and realized that I was in fact, only halfway done and not "almost done", I lost interest. There was no way that Doom 3, with it's meager story and motivation could have kept me going for another 12 levels of "Pick up neccessary item OMG ENEMIES EVERYWHERE" gameplay. It's a good game, but just not great.
I don't really plan on playing Half-Life 2 anytime soon. Yes, the forums biggest HL2 fanboy gave up a few months ago on the game. Gabe Newell's constant public fuck ups, coupled with the amazingly bad PR job done by Valve and Vivendi completely sucked all anticipation right out of me. I got sick of hearing the excuses as to why, a game promised, with a date "In stone" was not, a year later in my hands. With other big titles looming, I gave up hope in playing what I called "The best game of all time" before touching.
I hope it lives up to that statement, it's just too bad that I don't give a damn wether it does or not.
Ahh, our dear friend Halo 2. Dismissing my purely fanboy desires (What! No rampancy!?) you have not disapointed me once. Those who dismiss your campaign as garbage just don't know what Halo is. Apparantly to have good gameplay, you have to have jumping puzzles and collectable items with the ability to level up. You came in, two fists full of lead and plasma and blew all my expectations out of the park.
Your multiplayer component glows on my TV as we speak. You are without flaws and are my favorite game of all time. I could never talk smack about you baby.
Obviously, my vote went to Halo 2.

Hands down, on its own with single player.
Half-life 2, and three years ago up until yesterday, I would have said Halo 2.
