Alien vs. Predator, and D&D: Tower of Doom/Shadow Over Mystara are the only worthwhile games I played that never made it to a US console, but as someone else said, the licensing issues will probably keep Capcom from putting any of those games in a modern release.
Here's the list of games that were included in Japan’s "Capcom Generation" collections:
1942, 1943, 1943X
Ghosts and Goblins, Ghouls and Ghosts, Super Ghouls and Ghosts
Exed Exes, Pirate Ship Higemaru, Son Son, and Vulgus
Commando, Gun Smoke, Mercs 2
Street Fighter 2, Street Fighter 2 CE, Street Fighter 2 Turbo
Those games alone would make a decent compilation, but I doubt Capcom would include any of the Street Fighter games because they just put out an anniversary collection, and since Japanese gamers voted in Capcom Generation 3’s lineup, I doubt we’ll see those four titles show up in the final domestic product.
That leaves seven empty spots to fill, and here are my favorite Arcade candidates, some of which appeared on US consoles, albeit in a slightly altered state. Namely:
Final Fight, King of Dragons, Buster Bros, Super Buster Bros, Knights of the Round, Captain Commando, The Punisher, Forgotten Worlds, Mercs, Saturday Night Slam Masters, Bionic Commando, and UN Squadron.
Additionally, I'd be thrilled if they included any of these three SNES exclusives: Demon's Crest, Final Fight 2-3
Of course, all of this is wishful thinking, and it wouldn’t surprise me at all if Capcom released three or four games in separate installments like they did in Japan. Still, a guy can dream…
Edit: Just in time for the weekend, this thread reminded me that I never did finish off all the games in Mega Man Anniversary Collection. I think I was about half way through Mega Man 6. The quest shall continue. Thank you GameFreak.
