I got fucked then. I was on the damn helipad at noon with all cases done and got the shit C ending.
Wait, do you mean he was killed before he started flying the helicopter? Because according to everything I've read the pilot only gets killed on the roof of the other building if you aren't on the helipad at noon. If you are he gets killed in the helicopter and crashes into the clock tower.
I guess the explination must be that you have to talk to Isabella after 10 (which I did) to get the A ending.

Oh yeah, Special Ops adivce: In the warehouse run along the tops of the crates until you get to the edge closest to the door you're going for, do a knee drop to keep from taking fall damage and stagering and then just bee line it for the door. Once outside just run with all speed towards the park, don't stop to fight, just run. North Plaza is just a matter of staying on the higher scaffolding and runnning like a bitch.
Really, the best advice for the special ops is don't fight them. They can't hit you well once you're a distance away and in the middle of zombies, so you should be fine. If Overtime mode though, you might need some strategy.

Go steal one in paradise and you'll be able to get to north plaza, talk to izzy, and haul balls back to paradise without issue.
