I don't believe it is a plothole. In future Hiro's original timeline, Sylar killed Claire, got her powers and exploded despite future Hiro's attempts to kill him. When future Hiro jumped back in time and delivered the message to Peter, he altered Claire's fate but the end result was still the same. Instead of Sylar, Peter became the bomb. The reason future Hiro would not know/remember this is because he is a time traveler so he would retain his original memories while everyone else would not. Why would the world still believe it was Sylar? Nathan was the president so he could create propaganda to spare his brother Peter. This would still coincide with Linderman's wants to unite the people [.07%]. With this knowledge that his world did not change for the better, future Hiro had to re-analyze his 'string theory' to determine the true date to make a difference besides saving the cheerleader.
I relate this to the Age of Apocalypse storyline where Bishop was the only person who remembered everything because he too is a time traveler.

This episode was okay. Seemed a little less awesome because it's all setup. Sylar going batshit crazy after the death of his mom is a great lead-in to the season's two part finale. This show is pretty great. After the first two episodes seemed weak I'm glad I came back and gave the show another chance. Seeing the relationships woven together like they have been is great.
And, unlike Lost, things are actually happening.

So, do we get two episodes next week, or what? I've seen it implied several times, but never flat out stated. I hope so. That'd be fucking great.
When was it even implied that the bomb died? In the future ep Peter was the bomb and he was still alive...
