Crappy Fox Spider-Man got some "best of" DVD's, but I don't think they ever got into putting out seasons. I think X-Men got the same treatment around the movies.

They put out a handful of collected story arcs in the early days of DVD, but those went out of print when Disney got the license. Then, like YellerDog said, Disney's only published a couple of ones with just a few random episodes thrown together.
