Nah, I definitely see there being the two bookers. The whole drowning the booker from the beginning thing is just Elizabeth using her power to show booker what he was really saying to do. Remember he kept saying that they should kill Comstock where he was born and she kept asking if he was really sure that's what he wanted. She took him to that baptism and put him in booker/comstocks place just to show him that comstock was really a part of him, just a him who chose to be baptized. Hence all of the other elizabeth's showing up as well. She wanted him to see what his choices can lead too. It wasn't really the booker you play as that is drowned, hence the after the credits ending where he wakes up in his office and goes to check on anna. She just wanted him to know that by choosing to kill comstock where he was born he was wanting to kill a part of himself, an alternate version of himself.
